2015年6月18日, 《自然》杂志发布2015年全球自然指数（2015 Nature Index）。此次发布的2015全球自然指数涵盖了2014年1月1日至12月31日发表在68种世界一流科研期刊上的57501篇论文。其中，中国科学院仍然是自然指数中位列全球第一的科研机构。
消息一出，不少人对此产生质疑。因为根据“自然”网站公布的2013年的自然出版指数（NPI）显示，中国科学院位列全球第六，相关计数值（CC，corrected count）不到哈佛大学的一半。仅仅一年，中科院就远远超越了哈佛大学，稳居世界第一，这的确让人有点匪夷所思。
对此，观察者网进行了查询，原来在2014年，《自然》杂志对这一指数进行了修正。《自然》杂志将统计指数名称从NPI（nature publishing index，自然出版指数）改成了NI（nature index，自然指数）。统计的收录论文的期刊也从18本扩展到了68本。
2014年12月，《自然》杂志首次以全新的“加权分值计数法”（WFC，weighted fractional count）指数方式发布2014全球自然指数（Nature Index），对2013年的相关数据重新进行统计。结果，在全球前200名科研机构中，中国科学院自然指数排名第一。
由于，中科院在《自然》杂志上发表的文章较少，但在其他杂志上发表了不少论文。因此在NPI排名中的位次较低。在对指数进行修正以后，中科院的排名大大提升。
根据“加权分值计数法”, 若每篇科学论文的作者数为N，则将每一位作者对该篇论文的贡献记作“1/N”分，而不是都记为“1”分，同时考虑了不同学科之间的权衡问题，将学科优势和研究成果纳入分析中，因此更能反映一个作者、机构和国家对世界科学的贡献率。
根据加权分数式计量，中国位列第二，仅次于美国。中国的 WFT 从 2013 年到 2014 年增长了 16%。自然指数显示，中国最主要的论文合作国家是美国、英国和德国。本地区位居前五的机构中，中科院的论文合作比例最低，北京大学最高。
英国著名杂志《自然》是世界上最早的国际性科技期刊，也是国际最权威的科学杂志之一，自1869年创刊以来，《自然》杂志每年都会以前一年所发表的论文为基础，衡量不同国家和研究机构的科研实力，并对往年的数据进行比较。
“自然出版指数”（NPI）是根据各科研机构与高校在《自然》和其他17本自然系列研究期刊上出版的文章数计算，常被作为衡量高质量的基础性研究的标志性指标。该指数每月更新一次，记录过去12个月内发表的文章数据。

而“自然指数”（NI）是衡量国家与科研单位（大学）科研水平的新的指标, “自然指数”的依据是包括《自然》、《细胞》、《科学》在内的68家期刊。68家期刊，是因为Nature集团基于学界的评价，把它们看成是科学界各学科最好的学术期刊，有人甚至认为，没有在这些期刊经常发表文章，就等于远离前沿，而且对你单位的学术影响力（“自然指数”）亦就没有贡献。
